If someone punches me, and I respond by knocking them out cold with an object, do we both get in trouble?

I'm going to keep this short: Yes, you will get in trouble unless you can prove that you were in immediate danger and had no other choice than to hit him.

Some guy tried to mug me and I lifted him into the air and dropped him onto the ground, not enough to cause serious damage but enough where I tried to warn him that I knew some martial arts and to stay away from me. The guy didn't take the hint and tried to bite me and punch me from the ground. He hit me right in my privates and since I felt as though I was losing some of the control I had on him I cranked his shoulder with a keylock (I still had his arm) and pulled his arm out of his socket. Both he and I got picked up by the cops. I explained me story, so did he. We went to court and luckily I had a few witnesses who saw the whole thing from their apartments and I was found innocent of all charges and the guy went to jail.

You would have to prove that you didn't assault the guy, just like I had to. This is yet another reason that people say fight as a last resort, especially if you know a martial art. If you have been training in a martial art, then you should have the wisdom and responsibility to not use force unless you have no other resort.

these things vary state to state, the law section is a better place to put this. no answer on here is a substitute for legal advice from an attorney. A lot of situations like this are up to the discretion of the police and prosecuting attorney.

Generally speaking, YES
A punch is not considered "lethal force", so using an object (which would be an aggravating factor) on him would be beyond the measures of most self defense criteria (self defense has a legal definition, none of which stipulate a who punched first clause).
Now there are exceptions cases like this have won in court, where there was considerable size difference between the ag,gressor and victim, unfortunately it has been a woman vs man. There are other factors that will come in play are the situation, a robbery is going to be looked at differently than a bar fight.

However a liscenced attorney in your state is better qualified to answer this than anyone on yahoo answers, myself included.

Depends, If that person was posing a valid threat then yes, but if it was cause of something small then no.
